Settings -> Configure Konqueror -> Java & Java Script -> JavaScript[TAB]

Here you can specify domains or hosts to accept or reject the use of
JavaScript which is being used to fire the pop-ups, pop-unders, window
resizing etc. Currently setting this to 'reject' will stop the use of
JavaScript on any of the pages originating from that domain or host. That
policy includes the use of ANY JavaScript even if it is for menus etc.

At the bottom you can set the 'JavaScript Web Popups Policy' to either Allow,
Ask, Deny or Smart. This is a global setting for ALL domains and hosts. You
can get more details about the settings by right clicking on the particular
setting and clicking on the resulting 'Whats this?' menu just like you do in
that other OS :)

I keep mine set to 'Ask'.

Mozilla has popup filters also as well as other JavaScript policy's that offer
even more control than Konqueror currently does.
