In either you may set cookies to be accepted, rejected or ask.

If you set them to ask and then reject/accept which ever cookie you do not
want you want/accept you will develop a depository of cookie action which
greatly eliminates pop ups while allowing actions you want to occur. Sorry
there is no better way.

But! You should understand that this will not eliminate pop ups. In order to
do that you will have to configure java script pop up policy at the bottom of
the java configuration page.
