I had a similar problem with Windows 2000 and Mandrake 9.1 until I
found out that LILO and GRUB won't work on NTFS drives. If your
Windows 2000 partition is NTFS you'll have to use that boot floppy to
boot into Linux. When I reinstalled Windows 2000 using FAT32 GRUB
worked flawlessly.
