Odd. Try using using OSS instead of alsa, see if that helps.

modprobe snd-pcm-oss
modprobe snd-mixer-oss
modprobe snd-seq-oss

Then, set the audio output module in VLC to OSS. (/dev/dsp if you need
to specify).

If that works, then either your alsa drivers are buggy, or the alsa
output module for VLC is acting funny.
